I fixed my issues. Lunarpages wasn’t much help in this case, but fortunately my debugging skills are strong 🙂 As it turns out, it had nothing to do with the upgrade to WordPress 3.3.1. At the same time as the upgrade, I had been fiddling with some other settings that had tried to install some protections and failed. This left some garbage code in some permissions files that I had to go remove manually. Note to self: don’t use that tool again! Also, test one change before moving on to the next 😛
